To visualize mitochondrial proteins, I use acetone methanol (1:1) fixation. However, it causes a reduction in GFP fluorescence. To overcome that, I performed staining with a GFP antibody to get better signals in confocal microscopy.
Immunofluorescence
Transient expression of GFP or GFP-tagged protein in Neuro2a cells
1:5000 for 2 hours at RT
1% BSA in PBS Tween-20
Anti-Rabbit IgG (Alexa Fluor 488) at 1:2500 dilution incubated for 1 hour at RT
Confocal microscopy
Staining with GFP antibody gives improved and clean signal after acetone-methanol fixation. Both cytosolic as well as mitochondria localized proteins are easily visualized.
Aliquot and freeze for longer storage.
Suitable for various applications, and works well even at higher dilutions.

The antibody is expensive but it can work at higher dilutions which makes it worth buying.
