Although FlowJo is a bit difficult to learn at first, it is an essential tool for every immunologist to analyze flow cytometry data. In addition, there are really amazing plug-ins, such as ClusterExplorer, from the FlowJo Exchange which are helpful for analyzing heterogenous populations or when you use a panel with 30+ colors.
