Whenever we perform flow cytometry, we include an isotype control labeled with the same fluorochrome as the antibody targeting the protein of interest. This helps discern the background (non-specific) fluorescence and allow us to set the gates properly.

The results consistently show low background fluorescence despite treating the cells with different conditions (seen on the graph as empty histograms, compared to the tinted histogram which is the "untreated controls"). This was very useful in order to gate on the positive population stained with the specific antibody we were interested in.
