To perform proteomics of cellular protein fractions, we used gel electrophoresis as a pre-separation technique.

Use the correct running buffer with the gels.
The gel was run in MES-SDS buffer at 200V for 40 min followed by Coomassie staining. The gradient gels produced sharper and distinct protein bands that were easier to process for downstream experiments.
