I have been using the ProteoExtract® Subcellular Proteome Extraction Kit (EMD Millipore #539790) for all my subcellular protein extraction assays. I always obtain clean fractions with this kit. The protocol is easy to optimize. I used the protocol for suspension culture cells for my adherent cells and it worked very well for me. You can reduce the buffer volume to maximize the protein concentration. I have used some other kits for Subcellular Proteome Extraction, however, I couldn't get clean subcellular fractions. Finally I found this kit and it always give me consistent results. I would recommend this kit.

Tips

For washing step, make sure follow the protocol. Washing step is critical to obtain clean subcellular protein extraction.

Results Summary

After finishing the extraction protocol, you could use subcellular protein mark to examine if each subcellular fraction is clean. BCA assay is always recommended to determine the protein concentration.
