In my experiments, we study protein-protein interaction between KAT6A and a KAT6A interacting protein. The antibody gave very nice pull-down, but in Western blot besides the main band it showed several minor bands contributing to 30-40% of the signal.  ChIP experiment from odontoblast cells gave only 5-6% binding site pull-down for a specific promoter. I know from my transcriptional data that this promoter is very active at that point. I got specific but lower pull down efficiency.
