I am investigating the biology fo a high grade lymphoma called diffuse large B-cell lymphoma (DLBCL). I currently have a cohort of ~200 formalin fixed paraffin embedded tissue (FFPET) sections and require total RNA to measure gene expression by TaqMan qRT-PCR and DNA for sequencing purposes.

Protocol Overview

The sections are initially de-paraffinised by xylene and ethanol washes. Samples are then lysed and subjected to proteinase K digestion before centrifugation to separate the RNA-containing supernatant and DNA-containing pellet. At this stage, the material is separated and the RNA protocol is followed, while the DNA pellets can be processed subsequently or stored for extraction at a later date. The RNA extraction protocol involves incubating the supernatant at 80C, followed by coloum-based binding of RNA, DNase treatment, washing and the total RNA is finally eluted. MicroRNAs can also be extracted by addigina larger volume of ethanol during the procedure. The DNA extraction comprises lysing the pellet with proteinase K digestion and incubation at 90C, followed by column-based binding of genomic DNA, optional RNase-treatment, washing and eluting the DNA.

Tips

The DNA pellet is stable at room temperature for 2 hours, in the fridge for 1 day or can be stored for longer periods at -20C. before extraction. MicroRNAs can also be extracted by adding a larger volume of ethanol during the extraction protocol.

Results Summary

Both total RNA and the genomic DNA gives good quality NanoDrop traces with clean curves and 260/280 and 260/230 ratios of ~2.
